Meredith was definitely crazy and had become a threat to the entire city — maybe even the entire continent — but Cullen still disobeyed her orders and he still helped kill her. There are definitely some militant templars who would call Cullen a traitor for his actions.

Many would accuse him of being a mage sympathiser... and probably even use his past infatuation with Amell/Surana against him (if you played the female mage origin). Bottom line is, if they wanted to nail his balls to the ground to prevent him from running to the Divine or whatever then they've got enough "evidence" to do so.
You never know, maybe we'll get to break him out of that dungeon or rescue him from a torture chamber? Poor thing.
