That's more or less my train of thought. But the entirety of Exiled Prince forces you into being peacefully religious or angrily religious, especially in Faith. I honestly am considering uninstalling it if possible, for roleplaying reasons and because Sebastian screws up the flow of The Last Straw.
I guess I never noticed because all my Hawkes have been, at most, politely disinterested in the Andrastian religion. He/she is kind of preset to be either friendly or unenthused, but rarely anti-Chantry just by way of his/her Ferelden upbringing, so Hawke just kind of goes along with the religious jargon as if he/she either agrees or just doesn't mind. So I can see how that'd be frustrating for anyone who wants to play it another way (especially one who's all for mage rebellion).
But I appreciates Sebastian as a character. No matter how you feel about the Chantry, he's actually quite genuine and very, very kind - even to the point of seeing where you come from in siding with the mages. In that sense, (assuming the world were complex enough to support it in the next game, but whatever) you may have made a valuable future ally by convincing Sebastian to defend the mages, in case he ever does become Prince. He actually admits that the Templars aren't doing "the Maker's work" which is actually a huge accomplishment. Of course if he's sworn vengeance on you, that's bad. But maybe he'll continue to sympathize with the Circle mages and want something better for them.
