She has trust issues and was jealous. Cerberus protects her and Oriana from their father. She was scared for her and Oriana's safety. She was jealous of Shepard. If he became TIMs new best friend and replaced her, she would now longer have Cerberus protection. Thus endagering her and her sister. That's why she did not trust Shepard. She was cautious and looking out for the safety of her and her sister.
Perhaps, but we do not know that for certain, this is all just guess work. For all we know, Miranda was cautious about trusting Shepard, not necessarily because of the fear that he would be TIM's new lapdog, but because Shepard
is just one man.
Honestly, if you think about it, spending Gods know how much money and resources to bring back one man seems a little rediculous. If I was in Miranda's position, of course I would ensure that absolutely
nothing goes wrong with Shepard and the mission as the Illusive Man seems to think that putting all of his eggs in the Lazarus Project basket is a viable option.
I think that with Miranda, she has devoted her entire self into Cerberus. And even more percisely to the word of the Illusive Man, elevating him to a position of almost Godlike authority. So, after the Illusive man presents her with the most important, and illogical task ever before seen, she is obviously conflicted carring out the task given to her.
So, I agree that she does not trust Shepard, but I believe that the reasons for this are different than what you believe.
A good real-world example of this happening was between Malcolm X and Elijah Mohammad.
