Majority of my favorite lines come from the Reapers, especially Harbinger. Some of his lines really don't give off the impression the Reapers are trying to preserve life for a noble cause.

 

My special favorite, is "Your leaders will beg to serve us". Basically I like all the Reaper lines back when they were evil scary death machines.

 

Another line from Harbinger I like is " You will surrender your potential ". 

 

Another honorable mention. "That which you know as Reapers are your salvation through destruction".

The "Sir Isaac Newton is the deadliest son of a **** is space" dialogue is probably the best lines I've ever seen in a game.
