I use a black monk's outfit with a hood for my ninjas. There are also a few things like Yaddaman's Monk Gear on the Vault, though this is humans-only, I think.

historically you'd find ninja dressed just like a regular bushi/shugenja/farmer in any encounter, the reputation of black clad clandestine political extremists is a fiction. Historical ninja according to the Museum of Japan were individuals such as famous Dâimyo lieutenant-advisors around the 13th century (regional bushi) and Shugenja monk traditions which became Samurai families during the 15th and 16th centuries.
The very thing about a ninja is having a double life, more James Bond than Koga Ninja episode 5. Comes down to how you want to play them I suppose, but ninja shouldn't just be oriental rogues. That's for Yakuza.
Let me put it this way. The black clad assassin that breaks into your wazari in the middle of the night and takes out all your guards is a Yakuza.
The trusted Royal Vizier whom has guided the Divine Emperor in his decisions for the last forty years and suddenly turns around and happens to have been an evil demigod the entire time, that is a ninja.
