If the OP means generally weird, illogical, uncomfortable (positive or negative) and out-of-place moments, then a few come to mind.
Plot related:
- shuttle mission to nowhere
- VS on Horizon
- human reaper revelation
- Shepard dies first thing in ME2
"Uncomfortable" moments:
- processing of humans
- vivisected humans/collectors on the DCV
- Seeker swarms on Horizon
- Quarian logs on Tali´s LM
- Burning corpses on Mordin´s RM
- "Dr. Heart"-Story
Facepalm related:
- Quantum entanglement-based communication
- All the stuff about human genetic diversity
And, last, but, by no means, least, the ultimate "no, really?"-moment of all of Mass effect:
Tali, in one of her logs found during her RM, explaining, that "Shepard once used a mining laser to clear some debris on Therum, maybe I can do the same with demolition charges."
... Yes, that´s what mining lasers as well as demolition charges are for. Good plan, Tali. Gold star.
There´s a bunch more, but those are what first came to mind.

2. Humans being turned into milkshakes by the Reapers.
3. The genophage.
4. Garrus's missile to the face.
5. In ME, seeing the colonists on the spikes.
6. Akuze, and Toombs.
7. Arrival. We had to kill 300,000 batarians to prevent the Reapers from arriving. I dislike batarians as much as the next person, but sacrificing them sucked.
8. Saren turning into some sort of indoctrinated cyborg thing - hearing him screaming even though he is technically dead still give me the chills.
9. Zaeed surviving a shot to the head. Messed up, but bad ass.
10. The mako falling off a mountain when you're close to your destination.

Also, the rather undignified noise Wrex makes if you kill him on Virmire. Never doing THAT again.

- Benezia conversation just before the final battle part. The script and Acting was awful. Did not expect this from bioware
- Ending of project overlord. Anyone who chose the renegade ending must be crazy
- Kasumi and Jacob. There I said it. Surprised at first, but then I wish there's a continuation to this on ME3

When people think that Renegade or Paragon points matter at all to who their Shepard is, it makes me sad.LeVaughnX wrote...
2.) Not being able to argue my point as a Paragon more. I didn't like how everyone made Shepard sound like a Lap-Dog for Cerberus but he didn't have a way to retort these accusations. Not to mention when you DID retort and stand up for yourself it gave you random Renegade points; why?...Hell I hate Cerberus but they are the only ones giving a damn (so it seemed); plus they might have shut my ship down or told Miri to kill me or some crap if I out-right bailed from the beginning. Either way I wanted more options in every way to stand up as a Paragon.

Anyways, candidly, there's one other WTF aspect in ME2 and that's the way the romances were written. Especially more so with the combo with non-humans which contradicts snippets regards human and alien DNA, whatever was stated in ME1, etc. It's just a IMO but tis funny, illogical and messy to me.
Minor blips. graphic glitches. Had one the other day; cutscene of trio looking down on human reaper, finally down and out for the count, truly. Shep was holding an assault rifle. Problem is; that Shep is a soldier and already totting 5 weapons, along with the Mattock.
