You are not the only person to wonder why this particular strategy could not be employed.  In fact, until and unless Balak decides to show up again, this is my official head-canon, because it makes so much more sense than the other two options.

Choices should have a positive and negative. Technically, Renegades should have seen what was coming if they overthrew the Council and established a Human-only/ Human dominated Council: the aliens wouldn't ****ing like it.

However, I bet many Paragon decisions will have a negative. If you spare the Rachni Queen, it could cause friction between the other races, because they don't trust them. The regular Council could be more un-prepared for a Reaper Invasion. Keeping the Genophage Cure is an obvious point of contention. And then there's Elnora, Balak, and maybe even Rana (it was implied that we should have killed her). Also, I imagine that if negotiations between the Quarians and the Geth fail, the choices you made will affect which side you would support. For example: re-writing Heretics and going to war would badly affect the Quarain's chances of victory.

Technically, I wouldn't say Renegade decisions didn't bite them in the butt. They knew what they were getting when they overthrew the Council and killed all of those people.

I'm sure I read in the Twitter thread somewhere that not all paragon/renegade choices are the best choice. I expect some (atleast one big one) will backfire.

If paragon choices will backfire, i hope renegade choices will as well. Although minor, it would be fun if the fact that if you punched Al Jilani in ME and ME 2, that you get that against you in the start of ME 3.

I personally hope some choices backfire because they're THE WRONG ONE, not because it's Paragon or Renegade.

Don't krogan in particular respond better to renegade choices as opposed to paragon choices? I have a feeling that using renegade with the krogan will assist you better in the game.

Uh, yeah. Anyone can see that backfiring. Just because the choice is there doesn't mean you have to take it. Because then it's not that much of a choice, isn't it?

Also, killing the Council isn't a Renegade choice. Putting Udina on the seat is.

Losing your Spectre status for good is completely your own fault too.

Paragon choices I expect to have harmful consequences, but still made anyway:

-sparing Vido
-sparing Balak
-sparing Elnora
-sparing Rana
-sparing Talid
-sparing the civilian population in the N7: Javelin Missiles assignment, ensuring the failure of the colony.

Paragon choices I expect to have complications but am confident will lead to a net benefit in ME3:

-saving the genophage data
-rewriting the heretics
-sparing the rachni queen
