However, I bet many Paragon decisions will have a negative. If you spare the Rachni Queen, it could cause friction between the other races, because they don't trust them. The regular Council could be more un-prepared for a Reaper Invasion. Keeping the Genophage Cure is an obvious point of contention. And then there's Elnora, Balak, and maybe even Rana (it was implied that we should have killed her). Also, I imagine that if negotiations between the Quarians and the Geth fail, the choices you made will affect which side you would support. For example: re-writing Heretics and going to war would badly affect the Quarain's chances of victory.
Technically, I wouldn't say Renegade decisions didn't bite them in the butt. They knew what they were getting when they overthrew the Council and killed all of those people.

Uh, yeah. Anyone can see that backfiring. Just because the choice is there doesn't mean you have to take it. Because then it's not that much of a choice, isn't it?
Also, killing the Council isn't a Renegade choice. Putting Udina on the seat is.
Losing your Spectre status for good is completely your own fault too.

Paragon choices I expect to have complications but am confident will lead to a net benefit in ME3:
