I'm wondering if the Bethany-only accessories from the DLCs will stay with her when she leaves the party (either for the Gray Wardens or the Circle), or if I should unequip them before she departs so they're ready in my inventory when she returns?

Can't say for sure, but Carver came back from the Wardens with all the accessories equiped that he had when he left (though weapon had changed), so assume it'll be similar for Bethany.

When Bethany left my party I stripped her of all her possesions (e.g. amulets etc) but not her staff 
I figured she needed something at least to defend herself with. However, during Legacy she gets a unique item, a staff that only she can use. She then leaves after Legacy, but at a certain point in the game, you'll get her back. And she still had her unique item, the staff from Legacy as well as the other things.

Yes, the items stay equipped. I would recommend leaving her unique dlc accessories equiped, since they are restricted only to her anywayz, but uneqip any staff that you might find useful later on.
