I just really hope that her room on the Normandy is decked out in computer monitors. Imagine the room being lit only by all of the light shooting off of of the screens. It would also be pretty cool if when you talk to Liara she doesn't make eye contact with you, and instead is constantly moving around the room typing things and looking at all the different computers.

TIM wants control. He wanted the SB taken down so that he could have the knowledge. Who says he wouldn't want to take down Liara then?
I really don't care how it is done. I just hope that it makes sense of some kind. I don't want Liara to be like "I'll help. Let me ditch my giant ship to get a small little room on your ship."

Who said they know where it is? All they know of is the shift in power and data feeds that were sended to cerberus command. Seriously, Liara ain't that sloppy.

With EDI feeding information to TIM all the time, I'm sure they know. However I hope they don't. It would make a great base to shelter the council and other important people during the war.

Yeah well if you got on the bad side of Cerberus and you know they know your location then your current location ain't much use at all.

You know what would be cool? If there were two Liaras, or one of them a clone or a spy working for Cerberus or the Reapers or another bad guy, Seriously it'd be very cool. And there's something I noticed: Liara had a face, then she was attacked, people says she is dead and bam! She appears with a different face and another outfit, what if Liara was indeed killed and this other asari (perhaps a relative) steps in her place and usurps her. Then Liara is not actually dead and then there is a huge plot twist, and then she joins Shep. What do you guys think of my theory? That would be VERY cool in fact, and it would make sense with my theory, she could be afraid of someone discovering her so she can't look anybody that knew Liara in the eyes.

Yeah, I highly doubt the game will care what your reasoning for using or not using her is. If she ain't in your squad, it'll either be because the plot said so, or she's just in that limbo that all unused squadmates go to where they don't do anything productive.
