In my last attempt to play the game, I got to the part where you rescue Shandra and the scene afterward at the Sunken Flagon. I'm assuming this was the end of chapter 1, though the chapter screen didn't show. Afterward, without any information, my party is in Castle Never. I exit and walk around Blacklake. I still assume everything's fine but when I finally exited the distict, every time I attempted to reenter I'm sent back to the Archives, apparently, during the part where they are under attack in chapter one. I couldn't get past this bug.
Also, when I attempted to talk to Shandra, she started talking about me being on trial for what happened in Ember. I know that the town is destroyed at some point, however I never experienced this part of the story given this odd bug. I'm resarted my game with a non-exported character this time. Given how the read me advises not to use exported characters in the OC because of quest logic, could this have been the issue? Up till the rescue of Shandra the games quest logic "seemed" to be functioning properly.

yes, that's the end of Act I and when your party went to Castle Never (after rescuing Shandra) it should have started a cutscene w/ Nasher (your party ought have been immobilized and not in the cutscene at all). Then back to the Flagon again
It's possible that by using a previously exported character (from the OC?) the PC had variables attached that caused this bug. The OC scripts tend *not* to do this though, from digging I've done in the past, or they might not do it at all .... whatever.
So, i tend to think its just the usual Act I -> Act II bork. ps, i've taken on this issue before, and this is the best of it so far. Sounds like you've got a new game going though (and the link doesn't address Shandra's, err, foreshadowing).

Sorry for taking so long. I restarted as I said, but I'm only saved at Fort Locke so I'm still early on in the storyline. What I was wondering is WHEN I should enter those commands in debugmode from your link? Should I go ahead and enter it now since it's still Act I or is there a specific time that I should enter it? Thanks.

don't enter anything until/ if the game goes south! Those commands in the link are not technically fixes; they're just workarounds.
After rescuing Shandra, you should get sent back to the Flagon for a round of merry-making with Duncan and the rest (like you said). That is the end of Act I.
Act II begins in Castle Never with a cutscene (Nasher, Torio, & Nevalle). Sometimes players are left in Castle Never, but you should have then gotten shuffled back to the Flagon immediately, for another cutscene with Nevalle - that segues into a cutscene with Sand. The PC is effectively railroaded through these.
Many people, including myself, have found things went strange right after those cutscenes. And That's when the link could help.

Ps, Suggested Method.
Make a save with Shandra in her prison there. Then let the game do its VooDoo through the cutscenes.
The actual workaround/fix ( if needed ) depends on how far through that cutscene sequence it goes.

Thanks for all the help. Saving during the prison scene was going to be my method. Since obviously some people don't have this bug, does anyone know exactly why the game has so many problems at the end of ACT I?

How odd. I have played through the OC maybe ten times on several different computers and have never had this problem. I suspect the imported character was the culprit. I know the history feats in particular have an effect.
