I started a new ToB game and imported my previous level 40 character from an earlier run. When the game started, I noticed that my character had lost most of his high level abilites. So opened up the character file in Shadowkeeper and everything was there. I don't get it. As soon as I import him into a game, he loses most of them. Anybody experience this?

Might be due to them being linked to plot elements. That is, you can't get them until certain points in the main story have been passed. This would mean that there are other variables that need to be set in order for them to appear.
It's been a long while since I played or looked at the variables, though. Might want to ask the players on the general forum to see if anyone remembers exactly.

Is that all PCs or only the protagonist? The latter will lose most of their abilities at Spellhold, this is not that happening? You probably would have noticed it.
It may just be a glitch, my Paladin ended up Neutral Evil in the start of ToB...
Would resting make any difference?

Note: that isn't a glitch. The trials at the end of SoA determine whether your alignment shifts, based on your choices.
