I'm guessing the chains are mainly just for show. The Alliance is placing him/her on trial , and want to appease the Batarians, so they'll do whatever it takes to send the message that they're not okay with what happened, even if they know the reasons behind what he/she did.
And I'm guessing Shepard really is there. Makes me think we'll have Joker, and most other people who wouldn't bail out beforehand, at the trial. And why am I suddenly seeing a ME2 like interrogation scenario aboard the Normandy to set plot flags with Anderson and Vega?

Well, I guess it's as good a place as any to introduce him, in my opinion. That way he won't feel like a total stranger when he hops into the ship to get you out of Earth during the prologue. We'll see.
