All of the characters have their moments. Mordin's very casual with his humor, Garrus snarks, and even Thane has a couple dry one-liners that take you a moment to get. Overall though, I have to go with Joker. Besides the fact that he's Seth Green, he always has a comment about the squad that gets a chuckle out of me.

Strangely enough, I thought Jack was hilarious. I wasn't expecting the, "Puberty? Grunt's growing up?" during Grunt's loyalty mission, along with several other gems:

"Hello, dead people!"
"Can we shut that **** up, already?"
"Peaceful. Usually takes a lot of chemicals for me to get this quiet."
"Rough stuff! I like it!"

My favorite, though, is on Miranda's loyalty mission, after Enyala says she's waiting for Miranda to finish getting dressed, Jack says she likes her, and asks if we're still recruiting. 

Edit: I also really enjoyed Kasumi and Garrus' quips.

I think Kasumi has got to be a front runner for this.

Jack's got tons of gems around the game, and never fails to crack me up on a mission.

I missed that one! It almost inspires me to start a new game. You know, I really should anyway; it's been a while.

but zaeed, kasumi, mordin, grunt ( "this guy?? Really???" ) , garrus.. hilarious most of the time.
and joker of course ( dream sequence comment, cracks me up all the time ) .

Wrex slays me. I always keep in my ME party because of the hilarious things that he comes up with. My absolute favorite is Mordin though. Dear God, Mordin makes me me laugh!

On topic: going with only one character, I have to pick up Mordin.
But there is a great deal of humour in both ME games overall.
