Just a small point about the Church of England thing - if anyone is this it is the Chantry, which is effectively the Church of Orlais and has branches everywhere that Orlais has previously colonised (or attempted to) just like British Empire.
If the Chantry did not seek to wipe out the Dalish when they destroyed the Dales and has not done so in the succeeding something like 800 years, there seems no logical reason why they would be seeking to do so now.
Nor will the Chantry really want to totally eradicate the mages because they have actually proven quite useful against threats in the past - like Blights and the Qunari. What they wish is to bring mages back under their control.
So really I would just argue the wisdom of their request if anyone from the Chantry came to me with it and then check if they really had the Divine's approval. (Think Petrice, that Templar whose name I can't remember and the misuse of the Grand Cleric's seal).

I'd save the Dalish, they have archery, guerrilla warfare and mages combined. Much more useful, and much harder and more costly to track down and kill off, unlike say alienage elves or mages that are conveniently gathered in one spot for ease of massacre.
That said, Bioware hasn't really done either group any favours. Dalish come across as whiny and useless in both games and mages as blithering incompetents who'll give in to any demon that shows up promising free candy.

I'd save the mages. In DA2, the Dalish were xenophobic idiots who drove away the only likable member of their clan. And then got slaughtered when they decided to up that to murder.

For Alistair to go church of england - which is not even really clear if he will since he isn't clearly making moves against the chantry as stated, He's just protecting 3 mages. Alistair, like any Ferelden Monarch would need to support of the nobility since their system of government is set up that sole power doesn't rest with the monarchy. If they dont support him (Which its inevitable some wont, Being Orlesian themselves since Maric allowed some Orlesian nobles to remain nobles in Ferelden) The codex's say Alistair is immensely popular among the people, but not among the nobility. Some question that hes even truely a Theirin. So even if Alistair did actually want to outright remove the chantry, its not his choice to make, he will need the majority support of them.

I think its an interesting question because a large reason why mages are able to be controlled by the templars is because they allow themselves to be controlled. Most mages buy in to the nonsense that they have to imprison themselves when it's clearly showed through both games that apostates can control themselves with practice and can even go back and forth to the fade without harm.
On the Dalish side you also have problems because of the city elves. They're pretty much deep inside every part of the kingdoms by way of servitude and every big city has a significant elvin population.Even though dalish and city elves have their differences, I seriously doubt they would sit back and let their cousins get the genocide treatment. Basically elves have the opportunity to take them out from the inside.
Personally, I think the notion of picking a side to exterminate is absurd and I would instead stage a revolt against the chantry. They can't be treating all the factions right and I bet as a grey warden you can pull a DA1 and travel around to unify both the mages and dalish together over the chantry's nonsense and also pull factions like the dwarves and tevinters against the chantry anyways. I would go even so far to say that you can claim that the chantry isn't following the word of the maker by them acting too much.

Acting as First Warden I'd save the Dalish, mages are born to non-mage parents every day, more will come and they can be found and trained specifically by the Wardens; then it'll just be us and the Qunari who have magic.
