The evaluate a decision Shepard makes, or can make, or to evaluate the characters in Mass Effect, it helps to look at it from their perspective.

They are more capable of surviving natural disasters, scarcity of resources, etc., than any civilization will ever be. Every organic life tries to survive, from the smallest bacteria to the largest mammal, our natural purpose as a species is to survive. Becoming a Reaper is the best chance we have.
+ They are immortal. Organic species, who achieved eternal lives. Is that not what sapient species desire? Would you not choose immortality over a meaningless (in the grand scale of time, a.k.a. billions of years) temporal life? The ultimate "life" goal.
Now think of this scenario. An organic civilization that lived millions of years ago had these same goals. Maybe they saw how other civilizations destroyed themselves (like Krogan), maybe they predicted the perils of the natural universe (like dark matter consuming stars). Be whatever it may be. They achieved the technological level that made them capable of solving these problems; they reached those three ultimate goals pointed above in the only way the fisical laws of the universe permit them to be solved: becoming a Reaper.
And so when they noticed new organic sapient life take to the stars after them, in an act of kindness they would spare them the thousands, maybe even millions of years that would take for them to reach this ultimate goal of existence by themselves. They would make them Reapers. Give them a shortcut.
What would happen with the resources of our galaxy if, instead of an hibernating species like the reapers, who spend most of their time sleeping outside the galaxy, they would have let normal civilizations like humans spread and consume resources? After millions of years, would there be any left? Would the chance of new sapient species appearing in the galaxy be destroyed? Would that not be slfish? That a single species, say humans, spread across the galaxy and through millions of years consume all resources, negating the chance of new sapient species to arise?
TL;DR The Reapers are good. We should join with them.
You must of put a lot of time and effort into writing that yeah?

The analogy I was making was that the minds in a single reaper may not have free will which is like the Borg, and somewhat unlike the Geth. As to why that may be and whether it is because there is tech that subjugates the will of the minds has not been stated as of yet.
The geth were simple programs that were made to share data in order for self optimization, and eventually they formed a "single gestalt intellect." They build consensus. Organic minds don't really even work like that, if they were ascended as is why are they now of "one will?" Why decide to tow the party line?
The term 'free will' becomes in-suficient to handle the interactions between entities in a reaper due to the following things:
-They are asumed to be hyper inteligent as well as extremely technologically advanced, so their logic may be uncomprihensible to us (For a comparison, logic evaluations of a 21st century academic would be pretty incompriendible to practically any person in the 15th century).
-There are millions of entities within one reaper, so a singular voice between millions means very little by itself.
-The entities are communicating with each other in a form that is hard for us to grasp; In our terms they would be constantly communicating telepathically with each other, possibly being aware of each others thoughts as well.
It is not unfathomable under these conditions to experience behaviour from the reapers as there have been in the games and lore.
Also, for a fun reference, I remember one of the endings from "Deus Ex 2: invisible war" was actually everyone getting connected like this with the aid of a single AI, and it was considered to be a unified peace and a transcendental ending...
