Remember the game where you play as a young adventurer out to seek glory, and meet a young blonde warrioress? You spent time together working toward a goal and start as part of the royal guard, but eventually get drummed out and join the warrior's guild. Eventually, a war brews between the humans and non-humans, and you're forced to choose sides, leading the second half of the game to play out differently depending on the choice you make. There were also literally dozens of characters to recruit.

Here's one I doubt anyone will get, but like it was this Arcade game (also no way I can tell you if your right, I've forgotten the answer myself.) but it had this spaceship that could change into three forms and was a side scroller, anyways you had to save humans from these aliens, who would turn them into more aliens if they caught them.
Um... Space Invaders?
Remember that game where you move to a rural town to attend school for a year? You're staying with your uncle and his daughter. Eventually, two people get "murdered", and you and your friends have to get to the bottom of it. You fight these monsters in an alternate dimension, and you get to this alternate dimension via televisions.
Nah this was a side scroller arcade game. I know what space invaders is and thats nothing like this.

Nein. This game has over 100 people to recruit.
Hint #1: It is not possible to get them all on one playthrough.
Hint #2: The number is not 108.

Not Suikoden then, so if it is not Gladius I give up.

Radiata Stories.
Remember that game where you and your two childhood friends and annoying pet go on an adventure to collect a chunk of crystalized dragon crap? This leads to a strange new adventure where you end up meeting your childhood hero, get betrayed by your hero's friend, have your girlfriend get kidnapped and end up having to collect the powers of ancient dragons in order to fight a goddess. Oh, and you fight a guy in a duck costume.

That sounds about right. Remeber that game where you creeped around in wild grass, viciously catching wild animals and forcing them to fight other people's wild monsters for money and experience, but no matter how good you were you always got one uped by your mother f*cking rival who ALWAYS appeared at the worst times to challenge you to a fight?Zanallen wrote...

Remember that game that was so bad that you had to wonder if it was really happening? Where you "played" as one of America's iconic fictional characters and were supposed to stand for truth, justice, and the American way but never got to cause it was impossible to get past the first dang level cause the flight controls were BROKEN!

I remember a game where a young man led his team of soldiers to desert his army during a civil war for the crown of the nation and was branded a heretic, yet still managed to save world from a mystical conspiracy headed up by a cabal of corrupted ritualists.

Remember that game where you played a Joe Stalin look alike, who trampled upon his small shrub and turtle foes with his boots and hammer and dismantled the establishment at the end of the level and raised his flag on said establishment for the people of the kingdom?

Remember that game where you're a prince/princess of a kingdom going through an industrial period which is of course under the rule of a douchebag king who forces people even teh children to work in dirty factories. You later are informed that you are the only person in teh kingdom with heroic blood which makes you a badass, and with that you begin a meh journey to overthrow your douchebag brother and take the kingdom for yourself. After this is done you find out your brother wasn't a douchebag but was infact doing what was needed to prepare for a huge war between teh darkness, of course you figure this out right when you've been appeasing the people and wasting money so you aren't a douchebag like your bro.

Fable 3?
Remember that game where you attend an academy which trains you how to be a mercenary, and eventually you pass the tests and become one. Then on the graduation ball, you dance with your future love interest and a party member (she also happens to be a focal point to the story in more ways than one.)
While riding a train with your fellow teen-aged mercenaries to a town that needs to be liberated from a politican, you all get this odd dream, and you are suddenly playing as the father of the protagonist and his two war-buddies.
