Actually the Geth weren't indoctrinated; some of them simply chose to follow Sovereign, but willingly.
Think about it; if Sovereign could indoctrinate the Geth, why would it only indoctrinate 5% of them?

I dunno, I think they would give up the Quarian homeworld of Rannoch. It's not like they are actually using the world. They didn't mention any particulars of what sacrifices they are willing to make because Shepard didn't get into a detailed discussion with Legion about it.General User wrote...

What sacrifices are the geth willing to make though? All I saw was high-minded rhetoric and empty gestures (from both sides).
Besides, the Cold War thaw was a rapprochement between equal (or at least "equivalent") powers. The Quarian/Geth Conflict is completely tilted in the geth's favor. Only the mobile nature of the Migrant Fleet has prevented the geth from either dictating terms or simply exterminating the quarians en totum.
