Are there building tile feature complements for the default BioWare tilesets (Rural, etc.) that also have an "interior" part to them, so I can have a building's interior and exterior in the same map?

Nope. None of the Bioware sets contain both interior and exterior tiles.
There are a few that have been created by the community, but I don't have a list to point them out to you.

Can the tilesets fade geometry for the buildings be manipulated in a way to allow the "interior" to be visible when the upper floors or roof is faded? With standard buildings you just see the black area beneath, but can that area be filled in with a walkable space and still have the fading upper space above it?
I think that would be something quite useful for designing areas, especially small villages and such that wouldn't have many two level buildings, if it were possible.

Failed Bard, it does work for buildings with just one story. I've got one example here:

The whole roof of the building has been faded by tilefade.
This building is placed in a cave though and it doesn't rain inside the cave. If you had a building like that in an outside area, you'd have to disable rain, wind and snow or you'd get weather effects inside the building.

Zwerkules, that is exactly what I am looking for. Could you point me to where I could find such buildings?

I would still appreciate though if I could be pointed out to hakpaks that contain more of such buildings.
