I'm not sure whether or not I have already written my list here, but I'm sure my favorites have changed during more playthroughs. So I'll write (again) even though it's really hard I like almost all the characters.

1.1.) Wrex. (C-Sec: "Do you want me to arrest you?" Wrex: "Haha, I want you to try!" and when Grunt tells him Dr. Okeer is deceased: "Of course he is! You're with Shepard." Also his comment: "Your ignorance doesn't upset me, Shepard" is priceless! Wrex is the ultimate badass of the ME-series. I really liked the fact that after surviving Virmire he began to unite the krogans, it really gave depth to his already awesome character. He is stubborn and harsh, but definitely not a jerk.

1.2.) Legion. His accidental humor is great! For example in the conversation where Shepard asks him if he's spying (or something) humanity or Shepard, and he replies: "Yes." "Which?" "Both." I also loved his comment "There was a hole". There is also something appealing in him in my eyes, though I can't quite put my finger in it. For me the saddest moment in the whole series was when he died. I cried. I want to add that before talking to Legion I agreed with quarians, but afterwards I supported the geth. I was really happy when I succeeded to end their conflict peacefully.

1.3.) Mordin. At first I hated him, I thought he was annoying. After I gave him a chance and got to know him, I really began to like him. He is, as Kelly stated, "Like a hamster on coffee", but it doesn't annoy me anymore. I love the scene where he sings on Normandy! In his loyalty mission he gets a lot of depth, and all in all that mission is very well written. I also like his comments during combat: "NOT DIFFICULT!"

They are my favorites. I could mention A LOT more, but I doubt anyone would have the energy to read it.

1. Tali - Best Romance option in my opinion and overall a enjoyable character.
2. Garrus - My Brother from another Mother of another Race
3. Mordin - Not liking Mordin...well it can be 'problematic' for people...
4. Wrex - Its Wrex for the love of all things good and holy! I just wonder if he found the Quarian food...
5. Grunt - He doesn't need luck, he has ammo and is part of my top 5
6. Liara - Fell in love with this character till I got to really know Tali, but Liara is still awesome
7. Thane - Mr. "I'm so awesome that I can stop an assassination while nearing the end of my life" Krios.
8. Zaeed - He retired a big goddamn hero and most likely a very drunk one lol.
9. Jack - Mellowed out on the whole problem child thing a bit in ME3, but still was pretty awesome
10. Kasumi - What can I say? Asian ladies are hot lol
11. Kaiden - Pretty much the little Brother you got to keep safe or let play with a nuke lol
12. Jacob - Good Character but tends to just be like Shepard and there can only be one!
13. Samara - Great Spiritualistic and Loyal character, but sadly that's all she really has going.
14. EDI - Good little character but ehh didn't have enough time to really "Like her" a lot, still good overall.
15. Legion - Will always pick Quarians over the Geth even though I know how to make peace with both.
16. Ashley - Xenophobic space SS soldiers...
17. James - Mr. "I lift heavy thingz becauze Iz not zoz smartz" meat for brains...
18. Jenkins - No loyalty mission, no real personality, has no effect on ME3, perfect cannon fodder of a squadmate!
19. Miranda - Shouldn't of had a loyalty mission, should of had a different personality, should of had no effect on ME3, why is she not cannon fodder of a squadmate?! Someone hire Cortez over this woman!

In Mass Effect 2...

1. Kasumi - Always could make me smile no matter the mission and was always nice to have in combat. I wouldn't have romanced Miri if Kasumi was avaliable.
2. Thane - Thane is my badass best friend Drell Assassin. He was calm, collected, introverted. A very nice change from the ship full of crazy that surrounded him.
3. Miranda - My LI who always had something interesting to say, even if it was a conflicting perspective sometimes.
4. Garrus - My brother in arms from Mass Effect 1. His scarcastic and facecious attatude always made me smile.
5. Samara - She didn't always have something interesting to say, but her character, one of grace and elegence, always had be intrigued.
6. Jack - The Psychotic Biotic was always an interesting character in Mass Effect 2. She was even head to head with Miranda for my LI.
7. Tali - I missed my Quarian Squaddie from Mass Effect 1, but she came a bit late to the party for me to appreceate her more.
8. Mordin - An interesting character to be sure but I didn't find his mission dialogue or combat abilities to be that interesting.
9. Grunt - I really don't know what to put here...
10. Zaeed - I loved his character but just didn't really bring him on missions.
11. Legion - A really thought provoking character, seeing the Geth-Quarian conflict from a different prespective now, but he just joined far too late in the game for me to bring him anywhere, as I complete everything but Legion's LM and Arrival before I go on the Suicide Mission.
12. Jacob - I really just didn't like Jacob as a character. He felt....empty to me, to be honest. And, after his desplay to Fem!Shep in ME3, I doubt I'll ever like his character.

In Mass Effect 3...

1. Garrus - My brother on the battlefield for the entire trilogy, I brought him on every mission. He worked well with my Vanguard in combat and always made me smile when he talked.
2. Kaidan - Once I had him back after the Citadel coup, He never left my squad. Mixed well with Garrus and my Vanguard with the added bonus of being there for my Shepard.
3. James - Went into ME3 expecting to hate him; ended up liking him soon after meeting him. He was in my squad till Kaidan came back.
4. EDI - I really liked her Character Development in Mass Effect 3 and her deadpan humor was great.
5. Tali - I still love my Quarain Squaddie but she just arrived far too late (again) for her to see much action. Brought her on every mission in Rannoch and I think that was it.
6. Javik - I enjoyed his persionality and his comments but he didn't bring anything into combat that I feel like someone else did better.
7. Liara - I've never been a huge fan of Liara and she died several times whenever I brought her on a mission.

 Difficult, seeing as I like pretty much everyone. So the one at the bottom isn't necessarily bad in my eyes.

1. Mordin - Most definitely my favorite character in Mass Effect, maybe in media in general.
2. Liara - Besides being my favorite romance option and possibly character in the series, she is ridiculously useful in combat, both ME1 and ME3. Fell in love with her the moment I saw her.
3. Wrex - Biggest badass in the MEverse. Also my Shep's bro. Loved his character since his first line in Chora's Den
4. Garrus - The ultimate wingman. Also the only person in the universe who's a better shot then Shepard.
5. Kaidan - One of my Shepard's closest friends. Also useful in combat.
6. Thane - His character grew on me so much. His death killed me. 
7. Tali - Always considered her my Shepard's little sister, who his best bro happens to be dating.
8. Jack - An incredibly well written and well rounded character. Took a while to grow on me, but now that she did she's one of my favorite characters.
9. Legion - Gave me a new outlook on the Geth, one of the best additions to the ME squad palette, no doubt. 
10. Zaeed - Not even that amazing of a character, but his badassery and VA sells him for me.
11. Javik  - Like the Yoda of Mass Effect. So many memorable quotes.
12. James - Just an honest guy, which is why I like him.
13. Grunt - My little tank born baby. :3
14. Kasumi - Very likeable character. Loved her dialogue.
15. Ashley - Annoyed me in the past, but she is certainly a well-written, realistic character, I'll give her credit for that.
16. Miranda - Never grew on me the way most characters did. Not bad by any means, but nowhere near my favorite.
17. Samara - Same as above.
18. Jacob - Gets a lot of hate, which I don't agree with really. The ME2 squad needed a middle man, and he was it.

I forgot if I posted here already. But here's my list of all 20 of them:

Overall ranking:

01. Kaidan: Obvious reasons. He's my LI, he's amazing, he's awesome, he's charming, he's sexy, he's... Kaidan! Out of all 20 playable squadmates, he's been there from the VERY beginning.
02. Mordin: Best character arc out of anyone who was ever a squad member. Love love LOVE Mordin!
03. Miranda: The "Cerberus Cheerleader" is my favorite squadmate in ME2. Her storyline isn't exactly my favorite but she's just awesome... and really pretty.
04. Garrus: My Shepard's best friend. Garrus and Shepard had some really touching moments throughout the series, and he really grew to become an awesome character in ME3.
05. Tali: Didn't really like her when ME1 came out, but I grew to love her little character quirks in ME2 and ME3. I see her as a sister to my Shepard and she's been there for Shepard since the beginning!
06. Liara: The naive scholar thing in ME1 got kind-of annoying, but I loooved her growth in ME2 and ME3. Her becoming the Shadow Broker was awesome.
07. Javik: My favorite Renegade, next to Wrex! Such great lines from Javik too.
08. Wrex: Such a BAMF. I could never kill Wrex on Virmire or betray him to sabotage the genophage.
09. Legion: The Geth storyline was simply more interesting with Legion in the picture. I like how he slowly became more "human" as the series went on.
10. EDI: Love her voice, rarely use her in combat, but her conversations aboard the Normandy, plus her relationship with Joker, were some of the highlights of ME3 for me.
11. Kasumi: Such a gossip girl. I loved talking to her on the Normandy in ME2 and how she just gossiped about everyone.
12. Grunt: Was kinda "meh" on him, but then his heroism in ME3 against the rachni made me love him more. I cried during that scene! T_T
13. Thane: His ability to perfectly recall memories is something I always thought was way cool about him, and it's something I wish I could do.
14. Jack: I love her bravado and her tattoos. Her romance arc in ME2 is one of my favorites, it's unfortunate she didn't get too much love in ME3. As a character, I simply adore her.
15. Ashley: ME1 Ashley, if she were a separate character, would be ranked much higher than this! I loved her in ME1 because she was very "real" for me. Come ME3, she wasn't really the same Ash I knew in ME1.
16. James: As one of the new characters in ME3, I never really used him on missions so I never go to appreciate his character. He's got an amazing smile, though, but that's all I can really say about him.
17. Samara: Liara was a more useful squadmate, but Samara's story arc with the whole Ardat Yakshi thing was pretty interesting. As a character herself, she's a little dull compared to Morinth.
18. Zaeed: I never really understood his appeal, but he's quite the BAMF.
19. Morinth: You only ever see the real Morinth in ME2 during Samara's loyalty mission, so therefore she's 2nd to last on my list... but she's a very interesting character, more interesting than Samara at least. Samara is just higher because she had a bigger role in ME3.
20. Jacob: And then there's this guy. He's at the bottom simply for the result of his romance arc. I feel bad for Every FemShep who ever went after this guy. >.> As a character, Jacob never really stood out. The most interesting part about him was his relationship with Miranda.
