I'm going to start playing DA:O and then DA II trying to explore all the quests.

The problem is DA II sometimes doesn't recognize when you leave Nathaniel in a fully upgraded Vigil's Keep in the end of Awakening and it counts Nathaniel as dead, which blocks one the quests.

Does anyone know whether this is an Awakening bug or a DA II bug?

For the record, I'm going to export the endgame save from Awakening to the Origins' DLC's and then, from Witch's Hunt, export the savegame to DA II, so maybe this is a DLC bug ... so many possibilities. :(

Finally, does anybody knows from a mod to fix this bug?

I dont know if there is a mod, but this did happen to me, where although nathaniel did survive through my playthrough DAII diddnt 'pick him up', and the only way to get round to this is to make sure that Nathaniel, does the last mission with you in awakening :)

That's my point. I don't want to take Nathaniel to that last mission. I cannot let Sigrun down, so she is my rogue.
Besides, if I don't take Sigrun, she dies even if I upgrade Vigil's Keep. :(

There's a glitch in the import system where, if you don't save the Vigil, DA2 treats everyone there as dead, even if you upgraded everything.

So, is the problem in DA 2?

I think the first step to fix it is to know where is the bug. :D

The problem is in Awakening and how it flags things. There's a fun bug in the codex that lists Vigil's Keep as destroyed.

Funny enough, I've seen people flag Vigil's Keep as saved AND Amaranthine saved via the console, and the game binaries on you and picks one or the other. So, even with playing with the console DA2 will never recognize both places as saved. You HAVE to choose one or the other, either you save Amaranthine and everybody you didn't bring with you is most likely dead (except Anders & Justice due to retcon in DA2) or you protect Vigil's Keep and everyone survives except some Orphans and non-important NPCs in Amaranthine. Good thing Wynne had to go to that College!

Anders... I leave him behind every time, take Nate and Justice with me, but he *still* keeps showing up in DA2... Why can't he just DIE! *this is rhetorical*

On the box, the only way to get Nate's bit to pop in Act 3 of DA 2 is to have him with you during the last two battles, i.e. saving city/vigil and destroying the Mother.
