The paintings are the answer to the tiles.

If you have Isabela's pirate quest, you need to do the rune puzzles anyway.

I did the fire puzzle, but the fire doesnt go out, the blue barrier disappears...i can loot a few treasure piles and the "boots of the messenger" but i can't get to the innermost part, which is still surrounded by fire...No idea what happened lol...

You did all the three tile puzzles around the fire thing-y?

Not really sure where to post this. But I was watching some videos on Mask of the Assassin's and I saw Isabela in dark armor? Like in this video How do you get that armor?

yes, i did all the puzzles with the coloured runes, did the floor puzzle on p1 of the thread and then did all 3 of the  tile puzzles on p1 of thread, and only part of the barrier disappears, so i can loot a few treasure piles and get  the boots but then there is still a fire barrier preventing me from reaching the center

You must not have gotten all the puzzles right, each correct one puts out a bit of fire. Placement of the fliped design matters, try moving the wrong ones around to another flip puzzle spot. That make any sense? lol

Have 1 guy get yellow and another get blue then have them both click the 'mixer' for green.  For purple you mix red and blue. 

I haven't been able to get the colors relocated - I can setup the yellow "disc" near the yellow apparatus but when I go to the other area to get the blue apparatus even if I use a different party member it doesn't seem to "carry" back to the mixer with the yellow "disc" - I've tried having mixers in both areas "loaded" with the local color but I can't get the mixer to produce green near the green door. Any more advice?

Put one color in the mixer, pick up the second color and put it in as well. There is no need to use anyone but Hawke for this puzzle.

I noticed while trying to solve a couple of the puzzles that when I looked it up on YouTube (yeah, I'm cheating) there were some cursed jewels in the puzzles known as The Mixer.  But when I play, they aren't showing up.  Am I missing something?  Any assistance would be greatly appreciated.

5 caprices. Three are found in the garden, one you buy from the merchant (in the garden) and one is either given to you as a gift by Cyril or you can loot it off Cyril's body.

That is Isabela's personal quest. If she's not in the party, they won't show up.
