I've managed to work through them. Haven't fixed it, but I've worked around the problem.

You don't have any skill points left unallocated. Normally, if you have any stat, skill or talent points left to allocate, there would be a flashing plus sign by your character's portrait. By using the Manual Focus book, it has re-allocated all of your points and you lost a few. That's one of the bugs with using the Manual, especially if you got the points from mods.
The only solution is to restart your character in Awakening and allocate that extra talent point. Don't use the Manual.

I didn't use that book, I just bought the dead legion manual. I did end up having a talent point left over, but I just couldn't get to it until I leveled. But I got my point spent into dead legion scout, so it all worked out I guess. Just not in a very convenient way.
