Actually, it is possible Shepard has Reaper then in him/her.

I mean, look at his/hers Renegade scars.

Looks very similar to husks, Collectors, Saren and Illusive Man( in Evolution, Saren put Reaper tech in him).

Well from Mass Effect Invasion, Illusive Man doesn't look to be indoctrinated.

It's possible he joined Reapers just to backstab Reapers later on.

 Defeating the Reapers will hinge upon shutting down the mass relay network.  As a result, Shep and co. are stranded somewhere in the galaxy after this event, with no knowledge of how the war is playing / has played out elsewhere.

Liara is the main protagonist, she actually lost touch with reality from being in that prothean curtain prison. Shepard is a figment of her imagination, a manifestation of her fetish for Humans. The Reapers attacking the Galaxy is actually her mind crumbling away.

I bet the technology that the Collectors traded for X amount of people are actually indoctrination beacons and since they are so rare that only the most influential, richest people can get it and when they become indoctrinated the Reapers can easily win.

That...would be pretty damn cool actually. I was wondering why the Collectors would be willing to trade away something that could potentially give organics an advantage, but if they traded devices that indoctrinate people, that would be pretty cunning.

The council was behind it all the time.

If they died in ME1, that was just a plan gone horribly wrong. Maybe they can visit Cerberus, they seem to have a talent messing up projects and creating even greater evils in the process.

In all seriousness. I believe a Dev said a long time ago there would be a plot twist the size of "No... I am your father". I doubt the twist could be THAT big but I'm anxious to see what it really is.

The word "BIG" (capitalised for good measure) makes it impossible to give reasonable answers to the OP. If you want serious replies, get rid of it. Until then...

True Love (probably represented by white or pink beams shooting out of peoples chests) turns out to be the only weapon that can defeat the reapers!

Harbinger is really Shepard's father.

Shepard is really in an elaborate computer simulation run by AIs in order to turn organics into batteries.

Shepard was really dead all along.

Shepard actually causes the Reapers to be created by time-traveling in order to stop them.

Shepard is really Harbinger, and has been using the Reapers and their misadventures to make up for his boring life.

Shepard actually was critically injured on Elysium and has been living out a fantasy in cryogenic suspension.

Shepard is acquitted of killing the Batarians due to his paragon and renegade multiple personality disorder. He then reveals that there never was a paragon Shep...

Everything is a theater play. Done by -very- imaginative fifth graders.

The Reapers are an allegory for capitalism. Cerberus symbolizes man's inhumanity to man. Shepard is Jesus (admittedly, that's nothing new). Ashley, Miranda and Jack represent the three aspects of the pagan goddess. Project Lazarus is a warning against drug abuse. The prothean beacons are the tree of knowledge, which means that Saren is a male Eve and Sovereign the snake who tempts Eve to eat the fruit. Liara is Mary Magdalene.

After Harbinger is destroyed, the curtain falls and we're treated to a shot of the dumbfounded audience.

Based on the things that are said most often by fans, that somehow the Reapers turn out to be anything other than vile murderous arrogant monsters.

I like the first half but I'm not on board for the second half.  While I think if you play a certain way and make certain decisions Shep can and should die in ME3 I think there should be a method of play for Shep to survive and live happily ever after as well.

There should be twists and turns in ME3. I liked being blindsided in overlord and getting hacked both traumatizing and completely unexpected I'd also like to kill Miranda for forgetting to mention that little feature....but if I had to come up with a twist the geth/Legion lied and they're actually the heretics/evil geth and once you destroy the reapers if you saved the others on that base the geth become the new big boys in town.

I guess the other would be but I wouldn't really want this is shep's a cylon and was a reaper puppet all along he was activated by TIM in 2 and was given all of the original shep's memories from ME- till his death and so believe based on that he was shep because everyone else said he was and mind over matter.

Starting with the first Prothean beacon on Eden Prime, everything has been a Spectre training/evaluation simulation. All along, Saren was Shepard's true mentor, and the death of Nihlus was just one of many emotionally trying moments intended to see how resilient Shepard was. Sovereign is just a non-sapient ship belonging to Saren, with no indoctrinating powers. The geth are the only real threat to organic life in the galaxy, which is why Shepard is being trained to be a Spectre in the first place. None of them are friendly or apathetic to organic life (no heretic/geth split).

I hope there are some twists around the galactic war itself. One side just overpowering the other and calling it a day doesn't do the conflict justice. I hope the Reapers have a few tricks up their sleeves and same for the good guys.
