My Shepard is really loyal to the Alliance, so I'm wondering if saving Kaidan would be the correct thing, based on Alliance protocol. Some people have said that saving the person with the higher rank is protocol. I just wanna know if that's true or not before I pick someone.

I think it depends more on Shepard's assessment of the situation on Virmire.

Doesn't Ash even say that Kaidan was supposed to be saved because he is a superior officer? I'm not sure, the german version i played has a translation that could mean both "superior" and "great".
That said, the decision whom to save isn't solely about rank (or personality). Your Shepard could also be motivated by protecting the bomb or saving the Salarians that are with the other one. So even if the protocol says the higher officer is to be saved, there are other factors that you can see as more important.

 You also have to take into account that Kaidan is a stable L2 biotic, which is rare. One that is a loyal Alliance officer is probably even more rare.
