As to the general likelihood, this leads me to ponder other BioWare games. Let's see:
Neverwinter Nights: Major NPC betrayal. I've never actually finished a playthrough of NWN, so I'm not entirely sure how this turns out.
Knights of the Old Republic: Party member betrayal. Possibly more than one, depending on player decisions, but one is an absolute given. We are given the choice whether to kill or spare the plot-required traitor.
Jade Empire: Major NPC betrayal. Can be spared, although the result seems rather undesirable (to me at least). Other NPCs may turn against you and have to be coerced (not sure how that ultimately turns out).
Dragon Age Origins: Major NPC betrayal early on. Can be killed or spared. Party members may turn against PC, depending on circumstances, and be killed.
Dragon Age 2: Oh, Maker, the pain. That one really hurt.
Considering these. . . I now have the feeling that betrayal is inevitable in Mass Effect 3. I don't know who, when, why, or how, but I'm sensing a trend. How would my Shepard react? It would depend a lot on the circumstances. But if it's anyone she cares about at all, she'd probably try to find out why, talk them down, and spare them if at all possible. As others have said, if indoctrination is the culprit, all bets are off.
Now I'm really worried.
