Is Bioware pushing the vilification of the chantry?

Moderate Orlesian Chantry, slightly less corrupt and appreciated by its citizens (Dalish excluded).
Tevinter Chantry, barely touched on. Cultists more predominant.
Mages, moderately oppressed but still treated with some form of dignity and respect (at least in Fereldan).
Dragon Age 2
Fanatical Orlesian Chantry, main focus on corrupted elements of Templar Organisation and Priesthood.
Qun, potential threat to Orlesian Chantry's views. Seemingly less 'corruption' until you meet Tallis and realise there's far more to the Qun then you first realise. It's not all straight forward OR honest.
Mages, terribly oppressed in the Circle - apparently ALL BLOODMAGES elsewhere in the city...But not in all of Thedas, take note.
Conclusion
I think the script writers are trying to show various aspects of all orders. Every order is pushed towards being fanatical when they reach a certain size. The larger they are, the more at risk they are. The Chantry in DA2 are bordering on fanatical in many respects, as are certain mages (and even Orsino can't be excused). Eventually we all knew that the bubble was going to burst and a war would start, people can't be oppressed forever, Andraste proved that herself, and it was only a matter of time before the Mages rebelled as well.
At the moment the script writers seem to be balancing between siding with the chantry, this can be seen if you bring Anders during the Legacy DLC campaign, and indicating that it still has significant flaws in the same way that ALL religious sects do. Similarly, they're balancing precariously between showing the good and bad elements of the Mages and their plight. The Legacy DLC provides quite a bit of insight into a lot of the issues surrounding Kirkwall if you take the opportunity to read the available Codex scattered about here and there.
One vital thing to keep in mind when you're quoting codex (which I've noticed a lot of you doing) is to keep in mind how old history books, legends and tales are written. 90% of what you might read is often written by the VICTOR and they will choose to remove certain aspects of a story that don't benefit them. Just because the Orlesian Chantry and Orlais have written most of the Codex does not necessarily mean they're completely accurate! They can be sugar coated and shooting someone down for quoting a brief codex, that's independant of the Chantry/Orlais, isn't really a good idea! Just because something lacks detail, doesn't mean that it's without merit e.g. One of the books you gift Wynne.
The Search for the True Profit
"The search for the true prophet:" This tattered tome explores the possibility that Andraste was a powerful mage, not the Maker's Chosen. It seems this book was saved from a fire at some point."
That would almost imply that anything considered taboo or blasphemous is destroyed, either they're frightened it's the truth, or they're offended (possibly both). A lot of the historical content provided by the DA folks is open to interpretation and speculation, so you can almost draw your own conclusions...but I wouldn't be so foolish to say that anything you read in a codex is absolute truth. Thedas is simply too young as a 'civilised world' to provide accurate and unbiased history at the moment.
Least that's my take on it.
