Some mages are bad, some aren't. Certainly the best solution is to kill all mages and ignore all of the templars who abuse their power. Hopefully the pro-templar crowd don't ever find themselves in a position of power in law enforcement or the military. There would be a lot of dead people in the world.
...While I generally am pro-mage, I don't support blood magic and how the Tevinter mages make use of their slaves. Oppressing the mages (and making them live in prisons) only pushes them towards blood magic, rather than trying to work with the templars, who are indeed neccessary. No side needs to win this "war". There will always be mages born, though not all mages crave power, and thus not all should be labeled as maleficar.

The Chantry has absolutely no reason to hold back medical research, they do however have many reasons to be reluctant to allow research on corpses, mainly because they have to worry about a little thing called undead.

And you don't need antibiotics to be effective within the medical. Hell, herbs and leeches was where it all begun, and it was effective enough to save countless lives. There had been many expeditions previously which attempted to find the Urn, of the ones who were heard of again found nothing. The ones which were never heard of again probably met a grizzly end at the hands of the Dragon Cult guarding the mountain.

The Chantry has the same self-serving reasons to restrict science that historical religions have had. When any origanization comes to regard the truth as revealed instead of discovered... as capital-T "Truth", you'll see that organization oppose scientific and accademic research.
Never mind that the culture and society depicted in the Dragon Age setting are analogous to the later pre-renaissance period of Europe, not exactly a hotbed of broad-based secular research and learning.

Many scientists in real life, during the rough time period Origins and DA2 take place in, were reviled because what they discovered went against what the popular opinion of those in power wanted to believe.
I honestly have not seen the Chantry as anything that would allow scientific research for the sake of science. The archivist in Denerim wanted the truth and borderline dismissed the Chantrie's holiest artifacts, and her beliefs were considered borderline heretical because she wanted to apply reason to faith.
Genitivi's research was considered heresy and blasphemy, despite him being right about the location of Andraste's Ashes in the end. Then it wasn't heresy.
