There are only two factions: Republic and the Empire. But there are neutral organizations, such as the crime syndicates and their ilk. And characters while cast in the two factions may play as Grey neutral. here is a recent article:

Long story - short; more Grey aligned items will be coming after launch.
Personally, this is the style I am more likely to play with my main, but the freedom is that I will not need to max it, I believe. I plan on a Sith that will be more 'Lawful -Evil' in design; Evil, but with a code or belief. I enjoy many of the various villains written this way: Darth Vader, Cardinal Richelieu of the 3 Musketeers, Loghain from DAO, etc., and will not take or fulfill every quest in the same way as a Renegade Shepard.
When I said that I was wondering if the player could be neutral, I meant as in working for both sides. I don't mean working for neutral factions such as crime organizations. I mean working for both the Republic and the Empire. Also, what's explained in that article also worries me: the fact that BioWare is giving the player the liberty to customize your character in a way that doesn't make sense. For example, you can do bad things, but still be a Jedi. I'm not saying that it can't be a role-playing game, but I want customization to not contradict established lore.
If BioWare wants to give the player the freedom to be an evil character on the Republic side, then look at the Trooper class. It would make more sense to show shades of grey for a Trooper character than for a Jedi character.
