Ok so I have not done this since the first NWN game, and it seemed easier, but who can remember that far back? So my question is...Once I download a mod, then extract the files , how do I get it it to show up under my game options when trying to play "new campaign" or "new mod"? Do I have to put the campaign/mod files into a NWN2 folder somewhere?
Please help, may be simple to some, but rather confusing to a noob who has been out of the loop for a few years.

files/folders you download for an adventure go in the relevant folder in your my documents/neverwinter nights 2 folder. There may be multiple files/folders to place appropriately.

I noticed you mentioned The Wizard's Apprentice on another thread. I'll walk you through the installation of that module.
1) Download the file from NWVault
2) Unzip the archive
3) Now you will have a module file and a folder. The module file is called "TWA Prologue.mod". The folder is called "The Wizard's Apprentice".
4) Copy the Module File to your MyDocs/Neverwinter Nights 2/module folder
5) Copy the Folder to you MyDocs/Neverwinter Nights 2/campaign folder
6) Look in the Campaign folder and you should see a file called "giant_ant.hak"
7) Copy this file to your MyDocs/Neverwinter Nights 2/hak folder.
After doing this, start NWN2 and you should see The Wizard's Apprentice as a new campaign.
Let me know if you have any other problems. You can post here or on the vault under The Wizard's Apprentice. I check both regularly. Have fun!

Pretty much. There will be subtle differences in file type and naming conventions but any mods should give detailed instructions.
In essence there are five folders you will be dealing with all of which are in your c/mydocs/neverwinternights2 folder on the PC (or where ever you put it if that is different).
1. Modules
2. Hak
3. Campaigns
4. Override
5. Music
Less commonly you might need to look at ather folders, local vault, movies and Tlk.
Generaly you will download the module to a separate location on your pc then copy the files to the above folders as instructed in the text file supplied with the download.
Some modders will put the right files in folders already named the same as the destination for which they should be copied. (i.e they will put all the hak files in a folder named hak). In this case you put the contents of that folder into the correct folder in c/mdocs/nwn2.
Otherwise, as MReider did for TWA1, they may nest the files in a single folder and you need to pick out the files and put them in the correct folder as instructed.
Where this is slightly different is with the module itself (or modules) and with campaigns.
Modules files will come in hard disc or folder formats. When you see a circle with an arrow or an MPEG picture on it representing the file you have a movieclip type file and that goes into you module folder as it is. With some mods you will see it as a folder. In this case you put the whole folder contents and all to your c/mdocs/nwn2/modules area.
Campaigns will always be a folder and should be placed in the c/mdocs/nwn2/campaigns area. This again is the whole folder not the contents.
The simplest you will see is a module, placed in the modules folder run from the modules start screen. No Haks, campaigns music or other modified content. Anything more comples than that can be broken down as above. There should always be instructions though.

And, on rare occasions, you will find a module offering that is "fully" boxed and setup to self install. IN those cases, it will usually come packaged in a .exe file or is wrapped in a .rar that is self extracting and someone has written a cute little package installer. This doesn't happen often, though, when it does, is generally welcome.

I tried Dark Waters the full version autoinstaller and I had so many bugs in the game that I had to quit after about 30 minutes. I have always wondered if the auto-installer didn't play well with my system, but have never had a chance to manually install.
