I have imported my ME2 character for about the 4th time, and this time around, I have nearly full paragon points and it wont let me do the Paragon option at the end of Zaeed's loyalty mission, or in Miranda/Jack argument. Why is this happening?

The answer is that it has nothing to do with what your paragon bar shows. It's all about the number of paragon points you've obtained versus how many paragon points have been available to you at the moment of the confrontation.
