At the current state of the Galaxy after ME2, I could see a number of things becoming problematic, though nothing on the level of the reapers with the provisor that they aren't dealt with in ME3.

*Terra Firma could take over in the aftermath of ME3 during earths rebuilding.
*Cerberus, should it survive in any form, obviously has many sources of income, and its celluar nature means that individual cells could operate even after the Illusive man is defeated.
*The Batarian Hegemony could start trouble with a weakened Earth, again, provided they survive ME3.
*The Geth Heretics, should they survive, could cause problems for the rebuilding galaxy, though I would hate to see this revisited.
*The Asari seem to have a vested interest in outbreeding the galaxy in the long term, culturally dominating other races by gradually converting them to their point of view. This could brew conflict down the road.
*Resurgent Krogan or Rachni populations.
*Uplifted Yahg. Damn you STG!
*A second war between Humans and Turians, however unlikely, could be another issue to watch for in the future.

On a planetary scale, there is a lot to do, the Galaxy is a big place. Then, there is also the possibility of an intergalactic conflict, a true first contact scenario where civilizations with two greatly varying technology come into contact. A good example of this might be Andromeda vs. Milky Way, as both Galaxies are drawing near one another.

Like every great space opera the protagonists or their decsendents cause problems in the new Galactic order of things causing great strife. Usually erupts into some type of civil war and a new super evil invades/takes over while the Galaxy is weak from curruption and dissent.

I'd like Mass Effect 3 to be the last ME so Bioware could finish the DA series and create new universes.

Only if galactic stability means not killing cows whilst driving the Hammerhead.

i dont think that there needs to be bigger threat. it can still be a good game, lets say they make it about two merc teams in a fight for control of a planet, it could still be interesting, you still want to win, and there are still things at stake.

Next threat? The Galactic Bank needs a bail out and an economic crisis must be adverted. Stop the bleeding before everyone pulls the trigger or jumps out of a building.

The biggest threat to the galaxy will be the gruesome revenge of the shifty looking space cows.

We could have a war between the Terminus systems and Council Space.
