I really don't know. I'm really out of ideas.
I like the Idea of a new, parasitic race, but not like the flood of Halo. More insidious and slightly less detectable, like the Gou'ald.

The sequel could be a chronological prequel. It could have an average guy taking on a local merc gang to save his family. It could be a turian C-Sec agent trying to take down a big criminal triad in the Zakera Ward.
Introducing a new big bad villain just for the sake of having one is cliche, contrived, and boring.

The threat in the next game needs to be internal to the galaxy. Remember the feeling Mass Effect had prior to discovering that the Reapers were orchestrating the events? Remember how you felt when you thought it was Saren acting alone, attempting to destroy the galaxy as we knew it? We need more of that.
Indeed. I actually liked that plotline more than the Reaper one.

After the reapers I want to see an enemy or enemies that make the reapers look like ants and is far more dangerous than the reapers.
Reapers are actually automatic vacuum cleaners of a vast inter-galactic empire that wants their outskirts nice and clean, without any organic chaotic threats. So they built the Reapers, who reap the organic species that always come out time to time as a self-sustaining mechanism, and then leave the thousands of such galaxies alone.
But not too surprisingly, since probabilities of such things happening are always non-zero, some organics managed to make a coup d'etat inside a marginal galaxy, and so the Makers have to go back and clean the galaxy on their own hands.
They will do this with a special machine that shatters the time-space dimension where the galaxy is located, disrupting the very laws of physics in there. In practical terms, every atom stops obeying the natural laws of physics as we know them and disintegrate.
The game will be rather short.

When you put it like that .... I would like to see enemies with a heart and individual[/i] mind then. I want cerebus to become powerful which then rips apart the council which allows for an enemy to take advantage.

If there is an ME4, they will have a new story arc, which is possible because of the many characters already introduced in the books. The only draw-back to an ME4 is the soft scifi of the writing.

A post-Reaper universe that is trying to rebuild offers a plethora of different story options.
Knights of the Old Republic II had different characters and a different story, yet existed within the same setting and used the same mechanics.
Fallout: New Vegas. Same setting, same mechanics, different characters and story.

Similar mechanics, but not really the same.
