I am about to run through my first playthrough as an ultra devout Andrastrian and supporter of the Chantry but nevertheless I wish to gain the respect of the Arishok and duel him one on one.
Now my question is, if I side with Ser Varnell and Mother Petrice (not sure if I am yet) will this ruin my chance to duel the Arishok or can you side against the Qunari with the fanatics and still duel him?

Have Isabella return or Fenris in your team and you can duel the arishok. Of course if he gets the book back Petrice might just think you are a traitor (she definitly does so if the Arishok has Isabella). Also be sure to be agressive or you can't side with Petrice.

Be agressive but tell the truth to the arishok (stuff like the killing of the avarad ete). If your honest with him he should respect you. If your agressive Petrice is easy to gain as an ally. Just did this on my agressive female mage.

As Varnell and Petrice aren't exactly the most diligent Andrastians in Thedas, indeed they're enemies of the Chantry, you shouldn't feel any need to support either of them if playing as an Adrastian.

Was interesting though Petrice saying there would be schism within the chantry was inevitable. And my aggressive Hawke was political ambitious.
