After a considerable amount of time thinking about the Reapers in general and about the quotes of Sovereign and Harbinger, and a few other elements from the previous games, I came to the conclusion that the reapers were telling the truth, it is the only reasonable explanation if you take into consideration their quotes and the logic of evolution in general. Below i will give you my arguments that made me realize the nature of the Reapers as the "Pinnacle of evolution and existence" as Sovereign was trying to explain to commander Shephard back in ME1, ok so the arguments are:
1. The reapers are highly advanced beeings that are seemingly not completely machine (as ilustrated in ME2 with the reaper larva needing the genetical material of an organic species to develop itself), and if there are so advanced, why should they lie when they come into contact with lesser beeings (eg: humans), I for one am a much superior beeing compared to the cockroach from the kitchen and if I would like to say something to the cockroach before squashing it I certanly wouldn't be lieing (ex: "Ha, I shall squash you under my huge foot you little insignificant pest"), as you can see, a higher beeing such as myself or anyone else doesn't usually lie when threatening a much inferior beeing, oh and for your information people, I gave the insect human comparison scale in this argument partly beacause of something Commander Shephard sayed to Kaidan Alenko in ME1 about humans and reapers, the game text was something like this "Shephard: We ,may be ants to them, but humans never managed to exterminate ants", wich may suggest the comparison between a human and a reaper could be as one between an ant and a human, furthermore, this is seemingly reinforced by some of harbinger's comments in ME2 like: "You are bacteria", "Your worlds shall be our laboratories" etc.
2. The religious discussion you have with Ashley Williams in ME1, to avoid religious discussion and maintain a truly Sci Fi atmosphere, I'll just say that the aforementioned discussion is about the existance of an universal hyperconsciousness. This might be just my opinion but Sovereign's argument that "There is a realm of existence so far beyond your own, that you can't even begin to comprehend", seems to have certain similarities with certain realms from certain real world religions, but it's up to you if you approve or disregard this argument, more so, when Tali mentions about the initial Geth rebelion, she quoted about some Geth units asking if they have a soul, wich in my opinion it hints at the existence of a hyperconsciousness. Now, considering a quote from Harbinger in ME2 suicide mission that sounds like this: "What you call Reapers are your salvation through destruction" seems to me like a pro evolutionist argument, in the fashion of the hyperconsciousness preserving the organic life "wich is "nothing but a genetic mutation, an accident", as Sovereign mentiones in ME1 into a nation free of weaknesses therefore making them in accordance with the universal hyperconsciousness' evolutionary plan. Now, about the evolutionist argument, I am sure most of you, if not all of you are aware of a theory in wich the universe is a computer that calculates it's own evolution, well, all this arguments and game quotes added together I belive the reapers are the evolutionary desire of the universe and/or a correction of the organic accident, an accident resulting people who's "lives are measured in years and decades" (Sovereign, ME1) and they "wither and die" (Sovereign, ME 1, Virmire) from a possible logical flaw of the universal hyperconsciousness and they are a protocol to correct the organics or exterminate them if they are unsalvageble.
3. The technological argument (Note: I made this a separate argument beacause I wanted to highlight it's importance for the readers). As you all noticed, the technological advancements of organics as the general pattern of their evolution, from the primordial muck to spacetravel are pretty much the same for countless generations, and it's very much dependant on Mass Effect technology the reaper technology. All organic sapient species develop spacefaring technology, therefore they all have in common the same evolutionary pattern, meaning that they indeed could be a logical flaw in calculating evolution by the universal hyperconsciousnessand the reapers are the tools of correction for this flaw, and as for the origins of the reapers, if they truly "have no beggining" and "no end" (this seems to hint that the writers consider the theory in wich the universe is infinite, eternal, unique and in a continous change and transformation as opposed to the big bang and expansion theory) they they must have appeared by a natural technological advancement of the first organic civilisation (the first logical flaw) that turned them into the first reaper and the hyperconsciousness did not imprint that data into the reapers for reasons that will probably be unknown or unnecessary since they seem agents of the universe.
Now, feel free to comment but by carefully analysing the quotes and lore from ME1 and ME2 I think this is pretty much the story behind the reapers that commander Shephard will probably discover in ME 3 since it's very logical and in tune with the lore.

What is the point of this topic? Reapers want to live for eternity and have other races live eternally with them in infinite space as new reapers. It's still pointless, and i'd still kill them and just do whatever I want in my life time.
