I keep hearing weird stuff about companion armor being wonky, although it currently sounds like if it effects anyone at all it's just Isabela and only if I romance them. Originally I was worried that it'd be anybody I romance once their outfit swaps that things would go wonky, if anybody can shed some light on all this it'd be greatly appreciated.

Nah, just reports about upgrades disappearing after a apperance change, mainly from Anders and Merrill. Isabela's bug was that it didn't trigger at all. And i don't think that Fenris ever had any bugs like that.

Originally, Isabela's outfit would not update properly unless you used a Maker's Sigh potion on her after the love scene. After patch 1.02, that issue was fixed. There was a different issue where buying the companion armor upgrades before an outfit change would not transfer properly to the new outfit, but I believe that was also fixed in 1.02.
