Yep, the taint seems to be a physical phenomenon (sort of a blood disease), hence my theory that they did not only 'invade' the city in the fade but also a physical form of it. As in, the real black city in the real world. Also supports my other theory that the golden city was Arlathan.

So, if the invasion was at/in a physical realm location, I wonder if it might be at or around Lake Calenhad. The lake is roughly the same shape as the main/middle component of the black city (as seen in the Fade). They share that floppy wizard hat look.

It may just be a reused enviroment by Bioware. If it was around Cleanbath we would know probably. After all it is a populated area. Far as I know Arlathan sunk deep below the earth and I guess that's where a 'real world' black city would be too.

Well, I'm not going to use the recycled tag just yet...though that did make me chuckle.
The city in the Fade has at least 8 floaty bits, so maybe they're all broken and drifting pieces (in some sort of reverse negative) of real land locations. If Arlathan was vast enough, or if the lake had some significance, the Fade-city shapes could be exact parallels. Not knowing the actual borders of Arlathan doesn't help, sadly.

You never know... the lake itself might have been formed from the crater left behind from when the Imperium sank the city.
They could have sank it so deep that any residue effects from the city is blanketed by all the layers of earth. Most likely deep below the Deep Roads.

I just now played this bit again and was surprised... Corypheus says "the light, we sought the golden light" and that Dumat promised them the power of the gods. He didn't say anything about a city.
Larius assumes he's talking about the Golden City in his line right after, but that's not what Corypheus said. Later Corypheus says the city was supposed to be golden, but I don't know. Maybe the city and the light aren't exactly the same thing.
Edit: Also, Corypheus seemed to be saying that Dumat promised them this golden light, not that he and other mages could see a golden city in the Fade and were trying to get to it. He seemed disappointed that it was black and corrupt, but not quite in the fasion of "we saw this golden city in our dreams every night, but when we got there is was black."

Yes, but "supposed to be" doesn't imply any real forknowledge of the place. Dumat could have been filling their heads with lies to get what he wanted. Or any other being posing as Dumat I suppose.
