 I had a question regarding the quest 'Finding Nathaniel' in Act 3.

Now, I am fully aware of the import bug regarding this quest, ie. if I don't put Nathaniel into my main party at the end of Awakening and leave him to defend the Keep, I don't get to do this quest in Act 3. However, my question pertains to how Nathaniel will react to Anders in the party.

Let's say I fully upgrade Vigil's Keep and then put Nathaniel in my party when I go to defend Amaranthine from the darkspawn. If I leave Anders to defend the keep, will Nathaniel "remember" that Anders died defending the Vigil, even though it was fully-upgraded and he was supposed to survive?

On a minor note, does Nathaniel's dialogue change if the Architect is dead?

Yes. He should remember, so should Stroud if your sibling becomes a Warden.
The Arcithect might still have a bug.

I'm sorry, Esper, but could you be a bit more specific? What will Nathaniel say to Anders if the mage was left to defend a fully-upgraded keep? Will I still get the "Anders, I thought you were dead" dialogue?

Well, if the keep doesn't fall (The keep is not suppossed to fall if fully upgraded), Anders doesn't die and they have a sort off friendly reunion.
If Anders dies at the Keep it goes something like this (very loose pharase)
N: Anders, but you are dead.
A: No, I ran.
N: But, I saw you body.
A:  Badly burned? Wasn't me.
N: But....
