This is done for several reasons, to prevent the female from being put into an awkward possition, and that she might not be able to handle the responsibilites of commanding a large number of men and a massive boat. To also have women aboard ships presents various privacy problems, what if Kaiden set up a video camera and watched female shepard as she showered? That has been done before on US boats. If i was a guy, I would feel sexually threatened if my squadmate/bunkmate where to be a female. I would not want to invade her privacy or do something to hurt her. Sexually threatened mostly being in the way, Isabella handels her crew, I would definately not want my shipmate acting that way.
Additionally, females are not on the front lines for their own saftey, the most important being that if a female soilder is to become a pow she would be singled out because of her gender and put through horrible things by her captors.
I also object to the reason why Bioware added female shepard to the series, personally I feel as though it is fan service to the male gamers in the audiance. It seems to me that people glorify her as a sex trophy, as respect her for the role Bioware put her in. Same with Isabella for Dragon Age. Not that I enjoy play as my own gender for once, I feel it was a fan service. A female lead would fit in games like fable or dragon age more.
Finally I feel as though if a woman were to be placed in a command role, i don't think she couldn't handle if effectivly has a male could. Men make gut decisions based on reason/logic and can stand to make the tough choices (generally), for the most part women can't handle makeing big and tactical decisions. We get too emotional at times.
But for the record, Femshep should not be able to fist fight a Yhag
EDIT: And for the record Joan Didnt actauly Fight she just lead them into battle as the Flag bearer, she didnt actualy kill any one

I for one never "glorified FemShep as a sex trophy" and I am a male who is playing a FemShep.
They put FemShep on the box because she is a great character. And both genders like having a female character who isn't your cookie cutter PRG fanservice female character. The fact that she is so popular (and seems to be more popular than MaleShep) is a direct result of that, it has nothing to do with her breasts. And don't you dare compare FemShep to DA2's Isabela! They are NOTHING alike.
Gosh not even that a**hole admiral in ME1 who wanted to inspect your ship when you returned to the Citadel ragged on Shep for being a woman, and that was about the only thing he didn't complain about.

Sexism is discrimination. Nature does not discriminate males and females. It assigns them two completely different roles... sexism begins when one of the sides begins to consider it's own role to be less important than the other side's role or the other way around.
