It's not that simple. Haters just like present it that way. Shep will still need to get as many races together as he can for a counter attack or the "dues ex" plot device has no way of working or even getting built.

So that means all of the effort Shep goes to during the game isn't pointless.

Nope.
Deus ex machina is "a plot device whereby a seemingly inextricable problem is suddenly and abruptly solved with the contrived and unexpected intervention of some new event, character, ability, or object."
'Suddenly and abruptly' and 'contrived and unexpected' are the key phrases here.
ME3's solution has been hinted at throughout ME2 and LotSB, is introduced in the second mission of the game, is absolutely necessary for the plot and is completely plausible if you read the dialogue. The object is not just necessary, (given the overwhelming conventional power of the Reapers) it makes sense given the nature of the cycles and gives the player mountains of information about the Reapers that we just wouldn't get otherwise.
True dei ex machinae would be if an entirely new alien species randomly appeared in the last five minutes of the game and completely wiped out the Reapers in ten seconds. Or if EDI magically discovered a Reaper-killing virus in her files, that she'd somehow never noticed before.
Building a solution over the course of the game is entirely not deus ex machina, and it's foolish and misinformed to keep saying that it is.
