Finally decided to stop using Awakening as a coaster and gave it another playthrough. Slew Wynne in the mages tower in Origins.
Much to my suprise . . . she was not in Amaranthine for Awakening! I don't know if they patched the game or if it was always set to do that if you kill her in the Tower (as opposed to in Andraste's Crypt).
I was pleased probably more than what was warranted.

That is always the case when you choose to kill her, when you choose to side with the mages she's there and gives you a quest where you need to help this botanist in the Wending Woods.
