I'm new to DMing. I am taking to friends through a module I made that has a tavern with some commoners. Their faction is commoner and once in awhile they attack one of the players. The player is chaotic good. Is there a real time way to make NPC's stop attacking?

If your mod is using the default player OnDeath script, then likely the fastest way to reset it is to DM kill the play and then DM heal them. That should reset the faction reactions to normal.
If you aren't using the standard scripts there, I'm not sure there's a quick way for it.

I guess the real question is why are the NPC's attacking the PC in the first place. In the standard system they will not attack the PC unless they where attacked by the PC first. Is this the case?

when we first started the game one of the characters did this by accident and killed one of the NPC's. we thought this might be the problem. If that is the case how do I reset it because he is new too and didn't realize what he did.

"Failed Bard's" method will work. DM kill the PC(s) and then cast Ressurection on them. Don't use the Heal/Raise DM option though.
