He wasn't AWOL. He was KIA and no longer part of the Alliance Navy. The Alliance also made no attempt to recover his body or to bring him back to life.

The 300k batarians that died as a result of the destruction of the mass relay in arrival were collateral damage. The destruction of the mass relay may have saved many more millions or billions of lives than the 300k that died as an immediate result. Actually the batarians in the system would have been the first to die after the reapers had arrived.

No one ever brings up the point that Hackett says that Kennisons rescue is not an Alliance operation, that Shepard will just be a friend doing a favor. Shepard really gets screwed. He goes out as a favor to Hackett on a non-Alliance errand and gets hauled in for courts-martial after it is complete.

No doubt that to some even within the Alliance that Shepard is radioactive for many differect reasons. Being the Butcher of Torfan will not help his case

Many people object stating that Shepard is a Spectre and therefore above the law. While this is certainly true in regard to many cases, it is not a universal truth. Saren was a Spectre and he attacked Eden Prime. According to that logic, he should have gotten away with it. He didn't. He was stripped of his Spectre status and an arrest warrant was issued.
 
If the Council and the Alliance does not believe in the Reapers then on what basis do you justify the extermination of 305,000 Batarian men, women, and children? Do you really believe that Shepard can get away with something that even Saren could not? Additionally, the Council already questions Shepard's mental status given the Turian and Asari Councilor's reaction to Shepard at the beginning of ME2.
 
In my mind it is likely that the Council will use the opportunity of Shepard's actions in the Traverse to strip him of his Spectre status and be rid of an embarrassing rogue whose delusions caused the deaths of more than 300,000 innocents. Having been so stripped, a rapid trial and imprisonment for his crimes will likely follow.
 
How could such a person not be viewed as a pariah? Wouldn't the Alliance want this dealt with immediately? Wouldn't the Alliance want the Batarians to know that Shepard had gone rogue and become a terrorist? That has been the excuse that the Hegemony has been using for years in a cold war with the Alliance.

...wait. Why didn't Shepard wait until the reapers were already in system before s/he blew the relay?

You know, if it'll take the reapers 2 hours to get there and it'll take the asteroid 1:50 to hit launch it in 12 minutes or something.

Because the Reapers are powerful enough to destroy that asteroid with some shoots. It was far too risky. Even a small fleet of Reapers are enough to destroy most of the fleets before being stopped.

Not to mention if shep waited until the reapers came through the relay he + them + the solar system would've been destroyed. Relays only go one way once they've been triggered kind of like a stargate you have to hang up and then redial to get another direction.
