OK, I'm so stuck. I've spent the last hour trying to get past the second beholder fight in the underdark and I just have no idea how to advance. I've got the cloak of mirrors and the boots of speed and the fighter character I'm sending forward has Chaotic Commands cast on him. The problem I'm having is that anti magic ray the beholder's cast. Is there anyway past this?

Normal beholders can't see invisible characters. You could use this in various ways; perhaps the easiest way is to use an invisible character to guide damaging area effect magic (fireball, cloudkill etc) from out of beholder sight range.

The spell Spell Shield protects you against the anti-magic ray, making wizards the best tanks against beholders.
If you don't have access to that, my first anti-beholder tactic was to use mage/thieves like Imoen or Jan to cast an area of effect spell from just out of their sight directly at their feet and use stealth (failing that, RUN) while the spell was on its way. Pretty cheap, but beholders stuck me as rather unfair back then.
Of course, you don't actually have to fight them right now. If you are currently working for the drow, you could bring them one of the other two things instead (elder brain from the Illithids or blood from the Kuo-Toan prince). Finish the underdark, level up for a bit, if possible buy the Shield of Balduran (the best anti-beholder weapon there is) and come back.

OK, finally managed to get past them. I feel like I'm doing something wrong though, even with Spell Shield, Chaotic Commands, the cloak of mirroring and Tenser's Transformation I still had a trouble with it.

Mislead is another helpful spell against Beholders.
