I delected The Arrival to clear space for future addons (Raams shadow and Shadow broker) and was wondering if that could harm anything or make me unable to import it to ME3
Can removing DLC cause any save issues?

In your case; yes and no.
Removal of dlcs should not affect the import into ME3 so long as the save file is fine. All the required data is there.
But that you want to delete Arrival for Raams Shadow (whatever that it but that doesn't seem like a ME thing) is your choice and has no effect on the import.
That you want to delete Arrival for (Lair of the?) Shadow Broker probably will affect things. Let me clarify: I assume you want to play LotSB using a save game where you have played or had access to Arrival. In which case you run the risk of the missing or corrupt dlc issue/message, which would be correct in this case as you removed a dlc which was in the game. It won't affect your ME3 import, but will affect your ability to play ME2.
