So of pre-made characters in games, almost all my choices I could come up with are from other properties before they were game characters. But here goes...
Choice #3 -
Robin from Teen Titans

He's got the attitude, the training and skills, the bank roll, the headquarters, the friends, Starfire, and he can beat Deathstroke one on one. I'm only seeing the Batman connection as a downside, and the Dark Knight is never mentioned in the game nor the tv series the game is based on so YAY! Also - it'd be nice to be young again. I'm not clear if this is Tim (as he's dressed) or Dick (as the teammates and relationship with Starfire would suggest) but either would be fine, plus in the game/tv series world I don't think it matters.
****
Choice #2 -
Nathan Zachary from Crimson Skies: High Road to Revenge

Nathan here, to me, is everything that everyone else seems to like about like Han Solo or similar "lovable rogues" - except Nathan never really gets that narrative "heart of gold overcomes" moment. He is a scoundrel through and through, and only through circumstance do his actions approach heroic. But he's not a bad guy. He's got a crew, cool planes, and he gets equal shares of danger and ladies. I've not played Uncharted, but I have a feeling that Nathan would be similar.
****
Choice #1 -
Xander Harris from Buffy: Chaos Bleeds

He's Xander. Normal guy, no special powers or skills, except maybe superhuman patience in waiting for Buffy or fixing all the damage the Summers home undergoes. But he's the heart of the Scooby gang. Around time of the game he's currently with Anya, Dawn still has a crush on him, he's found his place working construction, he is the voice Buffy listens to when she finally (too late) goes after Riley, he stood up to Olaf and refused to choose between Willow and Anya...
yeah, he's my hero from that series. If I had to be someone other than myself, someone who was a playable character in a video game, he'd be my first choice.

2nd choice would be Strider Hiryu

3rd would be Ryu from Street Fighter.

The three coolest dudes in gaming.

Unholy tentacles that impale my foes, creep up on them, you can even have the darkness digest human hearts. There will be regret and pain... but some choices are worth that price. There's something so sinister and loathsome about this character... I mean, all of this. Dear lord. I typically avoid gorey games, but... alright, I'm rambling. Jackie's my new choice. Done.
Impressive. Estacado's my runner up. Personally, I must go Simon Templeman's Kain. His voice is just too damn sexy.

Kenshiro, from Hokuto no Ken.

Though I'd gladly have the power of any of these individuals, so long as I don't have to cross-dress like Juda. Shuu is sadly missing from this picture, like he doesn't count or something.

Shepard: The weight of the entire galaxy is on his shoulders and he's in the middle of a war where he could be killed at any moment. As much fun as it is to play as him, I wouldn't want to be him. War isn't fun and neither are his responsibilities.
The Warden: Tapeworms, medieval hygiene and a blood curse that will cause him to lose his mind in twenty to thirty years unless he dies as expected, with sword in hand. My Warden also had a background where his family was murdered. (Human Noble)

I'll tell you who I don't want to be, Nathan Drake, it's fun to play as him but with those wall climbing and jumps I wouldn't want to be him.
Youl wouldn't be capable of it. I swear Drake has the wrist strength of superman. Anyone attempting those kinds of jump grabs with their hands would seriously injure them.
Its kind of a running joke among Uncharted fans.
As for me I guess Shepard because your a freaking hero who gets the girl (or guy depending on how you swing) and when all is said and done he'll be a legend in the galaxy.

Very good choice. I would say he would fit me to a T because he's always there but not that relevant to the story. Of course he's one of my favorite characters ever but he's the only one there who isn't supernatural in some way.
Joss Whedon himself said that Xander was based around himself when he was in high school. I like that you used the game to fit him into this I never would have even considered that.
Damn I wish I still had that game.
