I recently started up Dragon Age: Origins on my 360, and all my saves were deleted in the past to make room before i bought one of the newer models of the system; so i decided to re-download everything. Problem is, it is still making me pay for the Stone Prisoner DLC, although i got the game new when it first came out, and when i try and play the game, it says that the servers are no longer available, thus i can't even pick anything. By the servers being gone does that mean that all the stuff that i've payed for is no longer able to be played?

Explanation: the mistake you made is trying to download from XBox Live marketplace when you didn't purchase the item (the Stone Prisoner dlc); and XBox Live will always recognize items you obtained via code redemption as being unpurchased.
'Solution': redownload the dlcs you have. You will have to recover your Gamertag on a new 360, and you'll have to perform the content license transfer as well; then you can redownload. (All three links in my sig for easy reference.)
'Solution' part 2: as for connecting to the EA servers....there is no concrete solution. If the above is performed and all is working as it should, you shouldn't need to connect to the servers. I personally suggest gaming offline just to avoid the hassle. You don't really lose much apart from certain forum features here as far as I am concerned.

You don't need connection to the servers to use dlc; something I have tried to convey across multiple threads and posts (and have been constantly ignored). If server access is needed then I would never have been able to play the game offline or use any of the dlcs I had bought for it; as such I believe the issue can be resolved and do not believe you have 'bought all of that DLC for nothing.'

This is just confusing, it works, it doesn't work, then works. What it seems is that it lags for roughly a minute or two then everything pops up. I can't find anything that says to disable contacting the servers.

Hm...maybe I'm thinking of ME2 because the option to not automatically log-in is available in that; I thought DAO might have something similar (been a while since I played it on the 360 I confess). Failing that....personally I would just pull the connection out before playing (it's not as if you lose anything really important in the game if everything is working correctly).
The EA servers are limited due to the allocated resources to old(er) games, at least that is the speculation I think is correct. Do not expect a proper fix for the connection problem.
Anyway, if things are working now I hope they stay that way for your sake.
