How to avoid an **** pull or deus ex machina for defeating the Reapers?

So a superweapon of some kind (or some achillies heel that was hinted at in ME1/2) is the only option.
I sincerely hope that it won't be something entirely new to ME3, because it kind of renders ME2 pointless and just feels like being cheated. ME1 and ME2 repeatedly established the Reapers as being far too strong for even a united galaxy to defeat (otherwise, some kind of defense would have been at least hinted at, right?), so ME3's plot just feels a lot more like "find a superweapon out of nowhere" than a culmination of your efforts in ME1 and ME2.

Of course that is easier said and done and I am sure the reapers have faced similar threats before.

Not really. The Deus Ex Machina found in ME3 will be used regardless. but HOW you use it is up to the player.

I only know few endings fro ma friend who has read the script. There is one that I mostly like. I'll definetly keep pushing for that. I hope you remember what one of quarian admirals said before we go to recapture Alorei

I'd say:
1) find more about races which attempted to fight Reapers before (Klendagon weapon)
2) shake whoever studied remains of Sovereign for info (turians which developed Thanix, it's reasonable to believe that Council and Shadow broker did something)
3) find out what info was extracted from that "ship" on Dis
4) study the data from Collectors base
5) blow all mass relays (together with systems Reapers reached) to win time. Goodbye, Earth. Possibly some percentage of Reapers will be destroyed in process
6) build superweapon
7) equip "suicide squads" with such weapons: surprise attack - destroyed Reaper - got blown to pieces
8) repeat during couple of centuries

I'm not sure. Seems that they're just storing information.

Even when taking their barriers down you would need to hit that magic area like the Normandy and multiple fighters did at the Battle of the Citadel. Remember Admiral Hackett order the entire fleet to fire on Sovereign when its shields were down. Even then its armor was holding. Normandy must have hit some weak point.
