I know this has been discussed alot but I would like to know if those who decided to destroy Maelon's data are going to be in a big disadvantage in ME3

I don't know what has been annouced and what hasn't as far as ME3 goes but why would anyone be at a disadvantage if they destroyed the data? It wasn't complete and knowledge of it is very limited. So to answer your question no.

I believe that you wont have as big of a Krogon army to help you defeat the reapers. That is why I saved the data. I want a Krogon army to help me defeat the reapers.
