If I'm trying to be a "good" character, should I accept their quests? They seem a bit dodgy to me...

I have completed all their quests and the game, but I don't know whether I suffered any repercussions.
Without revealing too much, the last quest has 2 options. 1 is the good option, 1 is the evil one.

Two people from the guild will give you quests. Raelnor the head of the mercenaries is the honorable 'good guy'. and Taoren is the whatever it takes, dodgy progressive guy. You can look at the quests before accepting them and take on only Raelnor's quests if you want.

Is the dodgy guy the one in Lothering? So I should ignore his quests?

Nah, he's just a spokesperson. If you click on the box next to him, a list of quests will come up, some will be signed "your friend Taoren" or "from Raelnor". Something like that anyway, just accept the quests from Raelnor and ignore Taoren's quests if you want. Though doing both doesn't have any repercussions on the storyline.

OK, so I'll just do Raelnor's quests then. Thanks!

*Bump*
Do you have to ALL of the quests to get the last quest?

Yes, you do.

So will I lose any approval or will there be any negative consequences if I do the "bad" quests, but choose the good ending to whatever the final quest is?

None of the quests I've done so far have actually seemed bad to me, so I don't think the ones before the last one are actually bad. Feel free to do them all.

OK, I'll pick them up before I leave Lothering then, thanks!

I have done every quest (barring the last one) in 3 separate playthroughs, and yet I've never been able to complete the last one due to the guy I'm supposed to find not being, um, findable. Anywhere. How is this one supposed to end?

You mean Taoren or Raelnor? Taoren will ambush you as you're travelling past lothering on any map screen, where as Raelnor is at the beginning of the denerim markets.

Raelnor is never anywhere in the Denerim Market for me, and is the one I'm supposed to kill. Taoren I can trigger by traveling overland enough, but it's a non-hostile encounter. Just him and some of his men, and all he does is say 'hello my friend' with no further options available.

It must be a bug, Raelnor is always at the beginning of the markets, just before the gate. This is the walkthrough for it.
Initially, the quest will tell you to go find (and kill) Raelnor -
who happens to be located in the alleyway right in front of where you
enter the Denerim Market District from the World Map.
Upon speaking with him, you can decide to go one of two ways: kill
Raelnor and encourage the Irregulars to engage in cutthroat, shady
business; or kill Taoron, and retain the current quasi-honorable
business practices of the Irregulars.
Making this decision is accomplished through the dialogue with Raelnor. The two outcomes are as follows:
- Kill Raelnor: the dialogue ends, combat begins, quest over.
- Kill Taoran: the dialogue ends, and you have to go find Taoran. To find him, go to the World Map and travel along "The West Road". Somewhere between Lothering and the Brecilian Outskirts you will have an encounter. Speak to Taoran, inform him of your decision, and kill him.

Wonder why he's never shown for me.
Fully patched up and everything, and this is on 3 different Origin playthroughs, too. When he never showed up during my first one, I just figured I'd done something incorrect and messed things up. But 3 times? Bleh.
Thanks for the walkthrough, though. At least now I know for certain that he's simply not where he's supposed to be, and randomly traveling all over the world & city maps won't trigger anything.

there just mercenary quests/ there is no good .evil in it. just doing a job and listneing to orders.
if u feel that quests are agianst ur principle .. then skip them.. but as a good character u will always get to a point in life where u take a ction with good intentions, bu which turns out te be an action considered as evil. Its just what ur intentions are with a job.

Sorry to be a thread necro but I didn't want to create a whole new thread for this one question:
Does the conflict between Raelnor and Taoran explain at all the deserter's motivations in "Dereliction of Duty"? Each one of them says something to the effect of "you have no idea whats going on, do you?", so I've always been curious as to what they meant.

There are clearly two factions within the regulars so I imagine they relate to this.
Also note that you can opt out of killing either Raelnor or Taoran, but of course you don't get rewarded that way. However, I think that's actually the "good" option - you've no real reason to get involved in someone's family dispute if you're playing an upstanding character.

True, but I was also hoping I'd get an answer for who the deserters are siding with... I guess I have to look at the quest-giver to give me clues then, right?
