So I'd rather see her as one of the one-off mission companions and read or hear about her efforts from news sources. With her main quest for justice completed, only her reservations and willingness to kill anyone without remorse made her particularly interesting and those features might come out better, story-wise, if she were reported to be working on her own in a parallel effort against the reapers or their allies. Otherwise, she'll just be tagging along with Shep and it'll just be Shep's tale again.
Not that I wouldn't bring her along with me occasionally, if given the opportunity, I just think the tales of Samara being told by Emily Wong and in email messages would be a better tale. I think I'd be more emotionally involved with her story if I was wishing she had stayed with my crew, than if she was with my crew and I just never bothered to take her with me on a mission.
It's also that having Samara change her mind or be forced by the invasion back into Shep's service seems contrary to her self sufficient manner, if she decides to leave the ship following ME 2, then the chance of her returning would seem nearly negative, given her didication to following her path.

That's not true, Samara has Throw and Jack has Schockwave. And Miranda doesn't have any combat similarities with Sam other than being be able to use submachine guns.somecthemes wrote...
As much as she's a awesome character, she's pretty much just another Jack or Miranda when it comes to combat, in regard her abilities, specifically reave puts her below Jack in terms of usefulness. Her rifle is a nice weapon, but Jack's warp ammo is a much nicer addition to a squad, and they share the other biotic abilities, so their special ability and personalities would seem the only reason to choose a specific individual to preffer.

Excuse me?
Miranda and Jack are nothing like Samara in combat.
Miranda has Warp and Overload, and uses SMG's and pistols. In terms of general overall effectiveness, Miranda wins due to her power variety.
Jack has Shockwave and Pull, and uses pistols and Shotguns. Out of the 3, she's rather middle of the pack. I do enjoy watching Shockwave murder the last wave of husks on the Collector Ship, though.
Samara has Throw and Reave, and uses assault rifles and SMG's. Arguably she has the best weapon setup of the 3, but nowhere near the best powers.

It kind of was, yeah. Bioware took quite a few liberties with the classes and their powers/trainable weapons. We had Legion with Tali's powers but apparently he's an Infiltrator. We have Garrus using ARs but he uses Overload. Samara is an Adept to the fullest, but she can use ARs. Thane is a biotic but uses sniper rifles, as well.
That's just off the top of my head.
